Hi blksheepram,
I guess these AVI has MPEG4(DIVX or XVID) codec?
Then this is normal behaviour. Such codecs uses I and P frames. I - full frame, P - difference from last I frame.
So when you rewrite frames into new file it is possibly that first several frames will be P-frames and until first I-frame video will be corrupted in some way.
I suggest you to use nondestructing result types - PSQ, EDL etc.
Or use transcoding feature of HandySaw. In this case each frame will be uncompressed first, so it will be normal in result AVI.

In using HandySaw DS 4.1 I see that in exporting the scenes I want to .AVI,  at the beginning of some of the .AVI files the scene starts out green then the video appears.

Is there a setting to select so this doesn't happen?

Any help would be greatly appreciated.
